So post you tweaks and items not considered major content here you think may improve the Game...
I think if I land A shuttle on a none instanced planet the shuttle should stay where I left it unless I call for a pickup. This would serve as a marker to say someone is in the area and add tho the realism of the game. My ships is in orbit my shuttles on the planet and anyone who rolls up can see that. Probably to many coding problems with something like this but a niftty realism feture none the less.

I like the idea of landing a shuttle and it remaining where you leave it - sorta like a waypoint marker on your map.
One thing I've been thinking of would be utilizing the forward viewscreen of your ship for communications, much like they did on the show.
Imagine if you will, receiving a Hail from a fellow Captain. If you accept it, the view switches to a First-person Viewpoint of your Captain. "On screen", you say. At that command, your friend appears on the screen and you can carry on a conversation that way. Of course, this could be entirely optional since it wouldn't be very practical in PvP to suddenly decide to chit-chat while getting pounded.
Just another added bit of realism that I wouldn't mind seeing.

Too much of this could be a lag generator. I imagine some "realism" will be sacrificed for efficient game play. I think what you are really creating here are "waypoints", something that may best be maintained in your tricorder or ship's computer.
On the other hand, when arriving at a planet and doing a scan, it would be interesting to spot a shuttle on the planet but can you imagine all the "clutter" scanners would pick up? How would we sort/trim the incoming data? I guess scanning might involve some kind of filter the captain defines before doing it.
But back to the original concept. Maybe equipment left behind would be "visible" to others for a short period of time and then relegated into "waypoint" status for the owner unless another captain specifically scans for that type or category of object.

Well I would like to see...
GM ran events where a fleet has to stop an invading force (like Wolf 359 just with a better ending). Basically the GM puts out a distress call telling all available ship (yes, you can ignore it if you want with no repurcussions) to muster at system XXX due to a (un)confirmed report of enemy incursion. The ships form up and hopefully organize themselves (probably by guild) and fight off the enemy. After the encounter, the GM gives the participants a special award.
or...
A dynamic mission (i.e. instanced) where a Klingon and Federation captain (consenually) take the same mission. They have to sway an unaligned government towards their respective faction. There can be alot of variable involved, like the first one to shoot loses a certain amount of prestige for their faction in the intergalactic market; however, they might get the resources or technology for mission. It might be fun if it can be balanced right.
