STO could randomly select player to captain a "black ops" ship and task that captian to attempt to disrupt alliances and cause conflict. An example would be to try to cause a Federation civil war or something similar. Just a random idea.

I was thinking something similar, except you'd actually apply to take on the role of a Section 31, Tal Shiar, Obsidian Order or Klingon Intelligence operative and be assigned a special infiltrator ship... http://forums.startrekonline.com/showthread.php?t=7170
Missions could involve having to take a cloaked ship close enough to a facility to beam an operative aboard and then either taking on the role of the away team or having to evade the security patrols long enough for your team to sabotage/steal intel or tech/assassinate commander etc.
