Is there a set number of ships we are gonna be able to have and are we going to be able to have more than one toon on the same account? For that matter will we be able to have a Federation account AND a Klingon account?

dunno, but you probably will if the account system is anything like champions.

And they have said you keep your ships and can re-use them anytime you desire.

So many people (myself included) will try to have a Fed and Klingon account. So Cryptic would be foolish to not impliment this.
I would love to play both sides.
I will not.... buy another account to play both sides. No freakin way.

unlimited ships do not count on this.

I'm really very funny when not obsessing over that all important fact that SOMEONE IS WRONG ON THE INTERNET!
I actually like Peregrine, though sometimes it isn't the info given, but the terse manner in which he(?) gives it that sortof gets to me. But it's all good, at least I know who to go to to make ship's morning announcements. :D

I think one of the devs may have indicated that we'll probably get enough character slots to try out all three professions (Tactical, Engineering, Science) in both factions. So maybe six character slots total, with the freedom to play both factions.
But I can't tell you where I read that. I forgot. I could be completely out of my mind. ;)
HOWEVER! Both of Cryptic's previous games, Champions and City of Heroes, allow several character slots per account.
Champions has no faction system, BUT City of Heroes lets you make Heroes and Villains on the same account.
So I really, really, wouldn't worry.

You can have multiple toons, I'm not sure if they can be divided amongst the two factions though. I think STO is going to be on one server (not certain)...so it doesn't make sense to give people access to both factions on a single server...there are other MMO's, like PotBS which found that it was troublesome to allow such access as you had people spying or crippling fleets within the opposite faction that you normally play...it was a mess and ultimately saddening for those who were affected by these "traitors" as they were referred to in-game.

Yes, we'll be on a single server. One server only has been confirmed by the developers, though they seem to prefer the term 'shard'.
I agree with you about the PvP problems. You're totally right. That is an issue. BUT...
See...the thing is, many players wanna do both Federation and Klingon. And they don't wanna play both sides 'cause they're planning on being SUPER SECRET PVP SABOTAGE spies. Most folks just wanna play both Fed and Klingon. Because many Trek fans like Fed AND Klingon. Plus, y'know, the quests and stuff will be different for each side. So gamers will wanna play both 'campaigns' too.
Annnd...it's inconvenient and very expensive if players need TWO accounts to play both factions.
Cryptic must know this. They're MMO industry veterans.
So we have a problem. Allowing both Fed and Klingon on the same account is bad for PvP. But forcing you to choose one faction only will annoy a lot of players also.
I think Cryptic is more likely to allow both factions on the same account, as that's more friendly to most players. They've not, historically, placed that high a priority on PvP. I'm not saying they don't care about PvP. Clearly they do. But I don't think PvP is their number one priority.

If there were more than one server is could possibly let it slide if we were only allowed to be on only on faction per server. But with there being only one, I really hope that we can have a character on both Fed and Klingon side. I'm sure many of us will want to experience everything this game has to offer including getting to fly ships and follow the stories of both sides.

If I remember correctly it was stated in a Dev chat or a Q&A session that when you create a new race you choose the faction. This leads me to believe that you can have characters in different factions. It only makes sense since they plan on releasing at least one new faction after launch, and perhaps even allow players to play neutral.

Sure, by havng both a Fed and Klingon one one account, you could "flip" during PvP. But I believe that the flipping issue is at least partially addressed by having the distinct PvP zones. This was a problem with LotRO until the devs over there instituted a cool-down period.
Over in LotRO, the Orcs, called "creeps" are PvP-playable only and can only play in the designated PvP zone(s). If you were in the PvP zone with your human, elf, dwarf, etc. and then wanted to play as your "creep" character, you would have a 2-hour cooldown period before you could login that"creep" character. In my mind, this seemed to deal with the flipping issue.
Who knows? Maybe the folks at Cryptic will do something similar here.
Only time and what we see as the game progresses will tell.
Spies are pretty much going to be something we all will have to deal with no matter what... unfortunately.

You can have multiple ships, they have said you can eventually have all the ships in the game if you choose to skill that way. What I don't know is if you can have multiple ships of the same type.

Based upon CO, I am guessing that there is going to be a lot of instancing. Even though it may appear as one server it will be heavily broken up. I don't see any reason that that would hinder allowing people to play in either faction nor restrict the number of captains to at leat 3 per faction.

We had alot of problems with spies in PotBS, but it was mostly based on winning the map and since there is none of that in STO I dont see a prob with having both Factions on one account, and have a 1/2 hr cool down before you can trans to your different faction toon.
Its not hard finding spies in your fleet, they give themselves away eventually.
