The devs might. Would be interesting if there are some missions/story arch etc where they are involved.
I'd be surprised if they aren't in the game, somewhere.
I mean, Section 31's mission is to protect the Federation...at all costs.
And we know that in the STO timeline, the Federation's on the brink of all-out-war with the Klingons. That's a pretty big security issue right there.
I assume Section 31 would be doing something, somewhere...the devs know their stuff. They've probably at least considered this. Even if Section 31 doesn't appear in any episode content at launch, I imagine they will eventually. After all, this is an MMO.

I certanly hope so. They were a nice, darker undercurrent to the ideals of the federation.

Well...a lot of Trek fans hate Section 31 for the same reason. Y'know, like...a sinister organization like that has no place in Roddenberry's utopian vision of an enlightened Federation, and stuff like that.
So if Section 31 does appear in STO, I'm sure a lot of folks will be upset.
It depends on how the devs handle it. I think Section 31's a good idea, precisely because it serves as a foil to our idealistic heroes. It's pretty important to remember that in canon, Section 31 are antagonists. They believe in dirty tactics and the end justifying the means. The protagonists of Star Trek don't. And that clash is the crux of every canon Section 31 appearance.
But in the other Section 31 discussion thread linked here, folks were talking about playing a member of Section 31. I dunno what to think about that. I'm not against it, it's just...well, choosing to play the bad guy.
