How are boss fights or the equivalent fights being instanced. If their is some rare item that may drop from a given fight, is their going to be instances like in DDO, or is going to be a ninja fest?

Considering there is only one server my guess is that just about everything is going to be instanced. While the technology exsists to create a world that doesn't require instances to lag the game server I highly doubt the average persons computer could come even close to handling such a load. Besides, if you take Cryptics track record into account its going to be instance after instance.

As I understand it, there are two types of 'Zones':
Public (Persistent)
Private (temporary)
The 'Public/Persistant' zones will probably behave similar to how the Zones in CO worked. Its a zone that is open to everyone, and people can zone in and zone out at any time. When these zones reach their population cap, they will generate a copy zone (another instance), and will keep doing that as needed based upon population. The nice thing about this I noticed in CO, was that it helped keep zones 'populated', without having them becomeing over populated (fighting over mobs, resources, etc).
The 'Private/Temp' zones will be created when they are needed -- Ie like when you have a quest to go to a specfic place. These will be private (only for your and your group). This would be almost like the Dungeons in WoW (how it was tied to you, and others could not just run in). These will 'reset'/disappear once you have completed your mission.
So big boss mob battles will vary depending on which zone they are in, and how 'loot' is awarded will hopefully be figured out by Cryptic in some way that is current and workable (instead of just going with something archaic like whom ever clicks loot first).

Most likely you defeat the instance boss, and that opens the door to the boss fight.
Because with STO being on a single server, it be too easy for Fleets to stake claim to spawn sites and camp. Making life miserable for others.
