In the in-game holodeck, what would you like to see?
I think that a Borg ship simulation would not be out of place.
We should also be able to engineer our own simulations, like have a sort of map editor where you can place enemies, buildings, landscape features, etc.

maybe something where you can tour the long out of date ships like where Riker and Diana were exploring the nx 01

A simulation systel in the fashion of Bridge Commander's simulation setup would be rather nice to see in-game. Though, utilising yout vessel primarily would be a good move, as you can use this system to test out tactics for use in later comabt, or alternatively using it as a method to get to know your opponent. It would be interesting to see how a Klingon vessel works in-game, as to prepare for a later assault against one, or defence from one in the event of an attack. Also, this would mean that you wouldn't have to create a new character to experience the other faction, you can stay fed and just start a simulation to see how operating an opponents vessel would be like. Interesting post by the way.
P.S. Touring classic vessels would also be an interesting option, it would work well with the idea I had for the museum, perhaps placing it as an option for a Star Fleet museum display.

They can do a lot of things with a Holodeck, if and when they put them in the game:
1) Mission Creator: design your own missions, obviously. Possibly even share them with the community at large.
2) Inter-Faction PVP: Basically simulated war games (either ship-based or on foot) with others of your own faction.
3) "Flashback" System: Skip or miss a mission? Now you can "go back" and see what might have been.
4) Special Instanced missions: "regular" missions that involve the holodek somehow; usually involving it going awry for some reason.
Obviously, #4 is probably the first thing we will see, but the others would eventually be great additions to the game (though #3 may be redundant depending on how missions/advancement is structured). I wouldn't expect to see it all at launch though.

An obvious use for the Holodeck would be to re-enact stories from the tv shows or movies.
I have always wanted to take part in the Holo-program that was on Voyager, where there was a mutiny on the ship and you had to choose sides.
Are there any implications by the fact that state of the art ships have a holoemitter array system allows Holograms to operate throughout the ship?
Extended shore leave whilst an Emergency Holographic Crew run the ship!

That is a good point, the way I see it is that you will have your ship "navigated" back to the nearest starbase after losing ship based combat (on ship combat) by your Emergency Command Hologram, or reduced "healing" of your crew if the doctor is incapactated. Perhaps you will be able to suppliment an injured/killed crew member with an ECH during short periods of time, until a replacement can be found.

Numbers 1 and 4 interest me, with number one it is the part about sharing them. Maybe, once you make a mission, it is added to the Starfleet Database and somebody on another starship finds this, loads it and plays it, and if he likes it he could submit a report to starfleet on it, or in other words, a review for other players.
The instance thing would be an awesome addition, along with the regular missions they could add historic holos, where you could replay an episode of TOS or TNG, I would love to have an instance on the holodeck where I am commanding the original Costitution-class Enterprise against the doomsday machine. Of course if this does happen I would not expect it in the original release, as it would require a whole new system added to the game, instead it would be a good addition in free updates after the release.

In my opinion, classic stories like sherlock holmes, westerns, different time periods, should all be included in the holodeck... also private detective stories. So many episodes that surrounded the holodeck had these types of stories that the characters participated in.
They really should implement this into the game to give the star trek story telling feel.
These options would obviously be in the form of mysteries to solve. Of course they could also include many other things like bridge commander, battle simulations (hand to hand and space battles) in order to train your characters.
With this sort of device there is so much they can do, and continue to add to the game in many different ways... one day you might go into deep space in real game... the next day you could spend hours in the holodeck solving a murder mystery.

There could also be the possibility of the holodeck simulating real current-day places on Earth, like in Generations when the TNG crew is on the 18th century clipper ship.

Sup Dawg, we heard you like games, so we put a holodeck in yo' MMO so you can play while you play.
Seriously, I think this would be way too much work for such a small part of an MMO. At least at launch.
The scenario idea sounds great, though.

I'd like to see the battle of britain that o'brian & the doctor used to play, was dogfighting i believe
and also, the klingon battle that kor fought in quark's holosuite, which he fought for 3 whole days until quark tossed him out
would also be cool if we could create our own holoprograms, then sell them in game.. would be cool could bring in objects like a game builder, using the arch control
then run the program.. oh man.. that would be awesome
