In the series, the group dynamic came from your crew.
In STO, groups will be multiple faceless starships.
Do you think this will be a problem?

Nope, especially once you've beamed down to the planet. My only concern is mission scaling, but Cryptic did a good job with this in CoH so I'm not to worried. Then again CoH was heavily instanced which makes mission scaling easier.

I have some concerns.
That said, this sounds like focusing on the negatives of not getting Feature X at launch, which is something the moderators have asked us to avoid talking about directly until and unless they reopen it for discussion.
On the other hand, if the focus of this thread is on constructive ideas for helping grouping-as-ships to be as much fun as possible, I believe that would be OK. Of course, that's just my interpretation; you should definitely PM a mod if you want to check on this before getting too deep into it.

Even in CoH there were issues though like Bosses appearing in solo missions for a long time til solo players complained about it, etc etc. Then this brings up a whole new world of bugs to deal with in regards to spawn sizes and opponent levels etc...
Plus we don't know if space based missions will "spawn" on us in the main world or nearby after accepting the missions or if they'll be in instances like EVE...
I'm assuming planets will be instanced but public instances at large with mission instances aka "transport locations" and maybe even public instances with pirates and smugglers in areas like ancient ruins where we might uncover a mission line dealing with the theft and sale of relics on the black market...
I know personally I hate the thought of flying around with a fleet of ships all the time in the middle of federation space, it just seems like overkill or otherwise un-star trek....battlestar galactica yes ST no...it's always been one ship out in this area or that granted many other ships were off in nearby areas but they too were usually doing their own stuff...perhaps space missions will be primarily spread out so that they have multiple parts that can be completed at the same time by people operating autonomously in various parts of the same sector? That'd be kinda cool...I just hope that (unlike the only trailer we've seen) there's an option to select peaceful missions of exploration and puzzle/science style missions...OH and the option to choose from fleet specific missions and solo/small group missions...
